These are usually symbolic links, and not the actual files.  For example:
$ls -la /opt/local/etc/LaunchDaemons/org.macports.apache2/

-rwxr-xr-x  2 root  wheel  607 Jan 24 03:10 apache2.wrapper
-rw-r--r--  2 root  wheel  987 Jan 24 03:10 org.macports.apache2.plist

Why the symbolic links is executable?  Maybe they have to be, just like a directory has to be.
