Joshua applied a fix to the portgroup in r94686 that avoids the warnings.

I don't know whether /opt/local/var/macports/registry/portfiles is supposed to contain things or not or what it's used for. On my system it contains 336 directories created at various times between January 2011 and yesterday. If MacPorts is working correctly (you can install and use and upgrade and uninstall ports) then I wouldn't worry about how all of it works under the hood.
