Comment:

 You must have installed netcdf (libnetcdf.4.dylib) without variants and
 gmt. Then you replaced netcdf with netcdf +netcdf4 (libnetcdf.6.dylib).
 The netcdf4 variants can be used at the price of breaking ports that do
 not yet assume netcdf-4 features. gmt is one of such ports.
