Same problem here (upgraded to ML and installed XCode 4.4):

I think XCode 4.4 installs into /Applications, my previous version of
XCode was installed in /Developer. After the upgrade that directory was
gone, leaving developer_dir in macports.conf pointing at a non-existing
directory. I fixed the warning by changing developer_dir from /Developer
to /Applications.
