Comment:

 The only errors in the log are "Operation not permitted", which is odd.
 (Are you sure you're using "sudo"?) Since the log also shows this was not
 a clean attempt, please "sudo port clean clang-3.1", then try again, then
 attach the new main.log if it fails again.
