 rwxr-xr-x permissions on directories are normal.

 So, what's going on here? Are you able to read any of the files rev-
 upgrade said it couldn't read? What's the output of, for example:

 otool -L /opt/local/lib/mysql5/mysql/plugin/mypluglib.0.so
 }}}
