 OK, so this is not a corporate default setup or something, but just a
 custom thing. In that case I'm inclined to say
  - provide a patch, or
  - disable sandboxing in macports.conf as mentioned in comment:9.

 It doesn't really matter whether I agree on whether the OS shouldn't try
 putting that much stuff on root, since that's Apple's decision and should
 be filed with them.

 AFAIK disk utility will refuse to resize if the partition contains errors,
 try running verify.
