Comment:

 For the most part, MacPorts does not make use of dependencies (like
 doxygen) that you manually installed outside of MacPorts. This is a
 deliberate design decision.

 Please run "sudo port clean doxygen" and try again. If it fails again,
 please attach the main.log file mentioned in the error message.
