You're probably right. I'm afraid I'm not comfortable enough around this
to be of much help.
I have not tried repairing disk permissions. While figuring out how I
found the following ([https://support.apple.com/en-us/HT201560 link]),
don't know if it helps.
Beginning with OS X El Capitan, system file permissions are
automatically protected. It's no longer necessary to verify or repair
permissions with Disk Utility.
Owner is set to `root` and group to `wheel`. Read access for both
`pthread.h` and `errno.h`. (`pthread.h` also have write access for owner).
