 Just had this happen to me when trying to re-install all my ports from
 scratch for Sierra. Very, very annoying. It happened only for a port with
 a huge number of dependencies (claws-mail), and I got around it by
 manually installing dependencies until the file descriptor limit issue was
 gone.
