Comment (by snowflake):

 After rebuilding `emacs`, I found I needed to delete the lisp programs
 that had been compiled to machine code.  I found these in `$HOME/.emacs.d
 /eln-cache` directory. `emacs` then spent a couple of minutes rebuilding
 them.

 For some reason emacs did not know it was running a new binary.
