 I doubt this is an issue with the compilation or package in MacPorts. The
 typical usage of the program is:
 {{{
 Align FASTA input, write aligned FASTA (AFA) output:
     muscle -align input.fa -output aln.afa
 }}}

 so just create a file with a few FASTA sequences and try this command (I
 just did and it works fine), if it doesn't for you than most likely your
 input file is not correct.

 Of course feel free to provide any additional information, and if you can
 demonstrate an actual issue we can try to figure out if that's an MacPorts
 problem or an upstream problem.
