 May be fixed by https://github.com/macports/macports-ports/pull/21946.
 Waiting for Sonoma builder to come back on line.

 Meanwhile you can try rebuilding your hdf5 from source on Sonoma and Xcode
 15 linker, and see if that clears out the duplicate LC_RPATH.
