Thank you very much for suggesting workaround.
Now hdf5 is successfully upgraded.

% sudo port deactivate hdf5
Password:
--->  Deactivating hdf5 
--->  Deactivating port 
% sudo  port install hdf5
--->  Building hdf5 with target all
--->  Staging hdf5 into destroot
--->  Installing hdf5 1.6.6_0
--->  Activating hdf5 1.6.6_0
--->  Cleaning hdf5
% port outdated
No installed ports are outdated.
