Uh, I don't actually know; I haven't had occasion to try it myself. I think the only problem was that hardlinks don't survive the backup process, meaning they'd be backed up and restored as two independent files. So the only problem should be that your installed ports use a bit more disk space, until you upgrade or rebuild them, or even just until you deactivate and reactivate them.
