I don't think there's a mess, I just think there's a misunderstanding that you think running "apachectl" will get you the version installed by MacPorts, and that's not usually the case, unless as Jeremy said you modified your PATH. So either modify your PATH, or just run the MacPorts apachectl by its full path.
