No, there should be no problem. Of course any OS X Server management utilities (for example for configuring the web server) would be for configuring the bundled OS X software, not any MacPorts versions of the same software that you might install.

Note that as of Lion, OS X Server is no longer a separate operating system but merely an application that you install onto a regular OS X system. As such IMO it's even less likely that MacPorts would interfere with it.
