You need to at least deactivate libstdcxx, yes. You could uninstall it if you prefer. You may need to use the force flag ("sudo port -f deactivate") if you have other ports installed, such as gcc47, which depend on libstdcxx.

It looks like gfortran should be included in gcc48, yes.
