Doesn’t look like you’re doing anything wrong.
The xinit portfile explicitly requests to be installed as root (it contains the line “install.asroot yes”).

Yes.

No apps depend on xorg-server. xorg-server only provides X11.app, which would only be used by you, not by another port.
