stuck in loop with restore_ports.tcl migrating to macOS Sierra (10.12.1)

Removed those 3 ports from myports.txt, ran the script again. Now another infinite loop:

[~:]$ sudo ./restore_ports.tcl myports.txt
Error: we appear to be stuck, exiting...
infinite loop
