If you have the sqlite port installed or can copy your registry.db to a 
machine that does, you can try running an integrity check. You'll also 
need macports.sqlext. If you can't get that port installed, you can 
download the archive from packages.macports.org and use it from wherever 
you unpack it.

The command is:
sqlite3 /opt/local/var/macports/registry/registry.db ".load 
/opt/local/lib/sqlite3/macports.sqlext" "PRAGMA integrity_check"

You could also try dumping the database:
sqlite3 /opt/local/var/macports/registry/registry.db .dump > registry.sql

You can then check if there are any duplicate rows or anything else unusual.
