It is not good when one thing not upgrading screws up the whole system.

Comment:
One problem per ticket, please. Since you've filed two tickets for the
same problems, let's let this ticket be about akonadi and #49566 be about
pdflatex.
Reinstalling MacPorts is a drastic step that is seldom necessary.
