I have successfully built xorg, X11.app works if I explcitely open it from the /Applications/Macports folder, but if I run e.g. xeyes from the Terminal, it launches X11.app from /Applications/Utilities. How can I change this? Is there some official instructions I did not find?

Leopard is so old, I forget exactly what it needs, but something along the lines of this (plus logout or maybe reboot) should do it:
   sudo launchctl unload -w /System/Library/LaunchAgents/org.x.startx.plist
   sudo launchctl load -w /Library/LaunchAgents/org.macports.startx.plist
