We have several ports exemplifying a method for dealing with this situation. It's also written up in PortfileRecipes:

You're right, checksumming happens in the checksum phase, which is untouched by overriding the fetch phase.

I'm not sure if we have an interface for changing that, but you can send an email to our server admin, admin at macosforge.org, to have it changed manually.
