The xml:id was actually correct for DocBook 5 in the XML. Going back to
id="" compiled, but failed the validation against the DTD.

The problem was that id="" was previously changed to xml:id="" in places
where we worked on the HTML output, causing invalid HTML output and the
sed expression in the Makefile failed.
